Not parsing html/Not removing quoted text

Youtrack was able to removed quote text and parse html emails before YouTrack 5.0. Is there anything that I might have done that removed these two features? Currently comments that are being added via Youtrack are either unreadable or extremely long.

Please let me know if more information is needed.
