Hello Tim,
The best way is to:
1) Make DB backUp ( http://confluence.jetbrains.net/display/YTD2/Backing+Up+Database )
2) Stop YouTrack
3) Replace it with new one (depending on your OS and way to run YT http://confluence.jetbrains.net/display/YTD2/Installation+and+Upgrade )
4) Run YouTrack
BackUp needed to rollback if something go wrong.
But we didn't met any problems with upgrade 2.2 to 2.2.1
