Am I right, you want to replace "States" bundle for field "State" in some not empty project (I mean, that there are issues in it, and you do not want to loose their "State" values)?

Here is what you can do:
1. Clone "States" bundle for project, that you want to replace it in. (Go to Project->Custom Fields -> States -> click to "clone")
2. Merge new bundle with new one, you've created.
3. Remove extra values from new bundle
