Try to erasing all *.xd files in C:\Users\Administrator\teamsysdata (or any youtrack database folder you have) and re-runinning moses.

Unfortunately, there is no way to bulk delete issue with command. As a workaround you can write a REST script deleting multiple issues, or you can move them to some fake project and then delete it.
