Any way to setup Knowledge Base only?
Is there any way to setup YouTrack so that it only gives the user access to the knowledgebase (to create, edit, pages etc.) without links to agile Board, Helpdesk, etc.? I really only need the KB feature and the other links will confuse users.

At the moment it is not possible, I'm afraid. We have the feature request about it, though, so please feel free to vote for it.
