Such behaviour can appear when you are trying to change Fix Versions for multiple issues from different projects. We have a bug regarding this issue: https://youtrack.jetbrains.com/issue/JT-60308. It is fixed in the next YouTrack versions (2020.4).
As for now, I suggest changing Fix Versions for different projects one by one. You may select multiple issues, but they need to belong to one project.
