Unfortunately it likely won't be done in upcoming release, but most likely it will be included to next 4.x releases.

Project visible is managed by group/user permissions. So to restrict project visibility just remove all groups and individual users roles assigned to this project.

There is no direct way to disable votes, but you can create simple customizable workflow: rule disable voting when votes.changed { assert false: "Votes disabled."; }

I don't sure I caught the idea, but Youtrack upgrades must not affects workflows. Did you experienced workflows were detached after upgrade or stop to work?The problem described in p.2 is connected...
